Greetings: I have a question about a combination in the core rules. The ability Sunder allows you to target an items and roll to attack, and if successful it will, if it surpasses the items breaking point, ruin the item, but this attack is done at a -2 to the attack. If I take the Thrown Weapon Specialist ability it gives you a +2 using thrown weapons and specifically calls out the ability to use thrown weapons to sunder items...so therefore using a thrown weapn with the specialty kind of nullifies the -2 when using the Sunder ability in melee correct? It seems like using thrown weapons in conhunction with Sunder is the best bet here. Thoughts?

Yes they cancel each other out. You get a +2 to all your thrown attacks. But if you are using any ability or weapon that has a modifier to that attack it is still applied after the +2.
